What causes multiple command prompt windows to open on a Mac?

When I rebooted yesterday, my Mac went into overload mode and produced two minutes worth of Command Pronpt type panes and then eventually closed them all before I was able to use it. What happened? Is it viral? How do I stop it reoccuring?
